I don't think HandBrake is the best because the cropping annoys me which is why I also rip a small 15 second clip then do a test encode to make sure the cropping is correct. I actually only use HandBrake to deal with interlaced video recorded off TV using Detelecine and Decomb however enabling these options drastically increases the encoding time. HandBrake is the best free app I've ever found for dealing with it, otherwise without it the resulting video would have streaking lines which are very noticeable and very annoying. It's also good for keeping the video size at or near its original full size when so many other encoding frontends insist on sizing it down.
