A batch file (.bat) can start it normally or with the auto cleaning feature. I personally have it auto clean ("%ProgramFiles%\CCleaner\ccleaner.exe" /AUTO) as my first command in my backup batch file that copies files and folders to my secondary hard disk since theirs no sense in backing up crap/junk files.
