harrylentil
I have CCEnhancer and my default browser is Comodo Dragon. After updating from 5.23 to 5.28 I found these bugs. The CCEnhancer selections were removed, so I had to check the boxes again. The cookies-to-keep list was deleted. This was a list I had built up over years. Comodo Dragon was running in two instances and Chrome was not running. CCleaner warned about closing 'Chrome' and closed one instance of Comodo Dragon, leaving the 2nd instance running. Although the cookies-to-keep list was empty and all selections relating to deleting cookies were checked, CCleaner did not delete any Comodo Dragon cookies. I stopped looking for more bugs after finding these, and removed CCleaner from my system.

harrylentil
I have sorted it out. I realised the problems might be due to running CCleaner in a non-admin account. They were. Problems solved.
