If you mean taking into account .pf and layout.ini files for boot placement on disk. Nope. Defraggler don't take these into account yet.

You could also try a older Defraggler version for trying to pinpoint the issue.

I haven't noticed anything strange. My analysis is pretty quick. What are your partition(s) type and size? Could you have some structure errors? chkdsk?

I agree. The main reason CC is the best is that is pretty safe to use. Remember to do backups too.

When I use Glary's registry repairs most extra found entries are MRU's and files/folder locations not present anymore. Not a big deal.

Alan, are you sure you need to change those BIOS options for PCIE to operate normally? Do you have a PCIE graphics card in a PCIE slot?
Try running GPU-Z. It will report the PCIE bus type and usage.
As for the original topic: You can use a USB3 external drive with USB2 ports. My mainboard doesn't have USB3 either. You will lose some speed though.
Also, I am pretty sure there must be USB3 expansion card that will fit in regular PCI slots. No need for tinkering with PCIE (I hope).
And another thing comes to mind. If you are tinkering with those obscure BIOS settings, the BIOS optimization guide could come in handy.

EDIT: I forgot to mention that any BIOS out there is different. My Gigabyte BIOS doesn't have those options you mentioned.

You can always revert changes done in BIOS. Most BIOSES have an option to restore factory defaults. Don't be afraid to do that if yo need it. It's weird, my Gigabyte board has got the same chipset than yours and it support PCIE 2.0 without needing to change anything in BIOS.

I think this is a nearly impossible task. There is no software that can do that (as far as I am aware of). I fondly remember the days of Magic Eye though. It was a Windows 3.x (or was it Win 95/98?) software that allowed you to install software while taking a snapshot of the whole installation process thus allowing you uninstall everything properly afterwards.

Not using MSE at the moment but have been told new version allows you to decide how much cpu cycles you want to use for a scan.
I haven't checked it yet. I am going to investigate that...
EDIT:
For clarifying things up, there is no such an option for common usage. There is an option for limiting CPU usage during SCHEDULED SCANS only. And this option isn't new either.

I recall 7-zip can look inside some installers and there is also an MSI plugin for Total Commander.

Could it be the MFT (Master File Table)?
It's odd. After checking the standard drive map colours for DF, I can't see anything pink there. Did you change the default colour scheme?

Well, for starters, defrag freespace is flawed right now. It tends to create more fragmentation. If you have already done a SLOW regular defrag, just leave it as is. Do you still have many gaps on the drive map? A screenshot might come in handy.

Thanks Hazel. The download link for Spanish version is different than the one you posted. If you use it, you still get the previous version. I guess MS has not updated it yet.
