CC deleting file folder information in android, phone, Windows cant find folders

Hello,

I finally figured out it was CCleaner doing this.

After running CCleaner on Android cell phone, it deletes file folder information.  When I connect my phone to Windows it cannot find the files off of SD from before the cleaning, and internal memory of cell phone.

In Windows I can do a *.* search and the the files will show BUT anything added from within the Android program to the SD folder will just dump into the root SD card directory and not the selected folder.

Android in the phone seems to keep track of images and video where saving and moving pictures and video go, but Windows does not.

My question;

How do I fix the file folder system to re-recognize where the media has been placed and re-file the media to those folders.

My phone is out of space and I need to fix this so I can reorganize.  There is over a hundred folders so manually moving the media is not an option especially if CC cleaner is just going to do this again during the next clean session.
