I figured out that red means fragmented and blue is not. Yellow and green seem to stand for clusters being read or written. Where can I find out what all of the colors indicate?

Can Defraggler defrag drives compressed using the "Compress drive to save space" checkbox in the Windows Properties screen for that drive?

I'm not certain about this. Does Safe Mode use the page file? If the file is not open it may be possible to defrag it.
