The last time I used CCleaner, I found that after installing a new program, it would clean out the MRU list for that program without my checking any options/boxes. I don't mind checking all the options of a cleaning utility before using it the first time, but I don't want to have to do this each time I use it.
It depends on the program. CCleaner is set by default to clean certain programs, while leaving others alone. After installing a new program, you should just give CCleaner or winapp.ini a quick check to make sure it's present/not enabled.
