I think you have to uncheck the "User Assist History" option in CCleaner. Cause if you have that checked, CCleaner will tend to delete all the shortcuts of recently opened programs on the Start Menu besides those that were pinned there on purpose. You can clearly see that on the prompt when you check the "User Assist History" option in the Advanced cleaning category.
Having the Menu order cache can reset your custom ordering.
