The Recent Document list is disappearing in MS Office programs after maintenance operations (deep scans, etc.), Is there anything in CCleaner that will do this? If so, is it controllable by settings?

On the Applications tab, in the Applications area, untick anything that says Office.
I also have an EXCLUDE - %UserProfile%\AppData\Roaming\Microsoft\Office\Recent\ - just to make sure.
You may also want to check other 'recent doc' fields aren't being cleared.
On the Windows tab, in the Windows Explorer area, untick Recent Documents, Other Explorer MRUs and Taskbar Jump Lists
