It said "internet explorer". Sure, I want to delete the stuff from Internet Explorer, I never use it, so I'm fine with it deleting that stuff. Oh no, not CCleaner, it went through and deleted it from Firefox and Chrome too and it didn't give me a choice other than "you should shut down Chrome so it can REALLY delete stuff" and now all my logins are gone. If it's going to delete stuff from Chrome and Firefox, it should label as such!

ccleaner does label everything it cleans. There are 2 tabs at the top of the application. One that says windows and another that says applications. Click on applications and you can deselect chrome and firefox.
You can also go into the cookies settings and white list sites you don't want to have the cookies deleted from.

There are many applications and windows itself which use internet explorer as their rendering engine/url handeler (actually they use Trident, the underpinning of IE). This occurs in the background without the user noticing/without it even really mattering in the large scheme. These applications and processes create IE temp files.
You can find Chrome and Firefox listed in the second tab (Cleaning is done on both Windows and Applications tabs simultaneously when you press the clean button)
