I recently finished setting up a computer with application software on a second hard drive (drive E). At the end of the setup process, I ran CCleaner to clean thigs up. All the desktop shortcuts for the software dissapeared! I ran system restore to undo the damage, and the links came back, but no longer function. Also the second drive now showed as not being formatted!! I ran system restore again to undo the restore, the desktop shortcuts dissapeared again, but drive E still shows as bein unformatted.
Is there anything I can do to salvage this mess, or am I going to have to reformat drive E and reinstall all my software (seven applications, at least a days work - not to mention each application of this software must be activated with a unique code from our vendor)?
I have been using CCleaner for some time on dozens of computers and never had a problem until now, although I believe this is the first time I have used it on a machine with a second hard drive.
I ended up formatting the drive and reinstalling the software. I UNINSTALLED CCleaner. Bummer - first time it let me down. Fortunately computer remembered application activation codes so I didn't have to go through that again. Regular shortcuts from desktop did still work. I didn't troubleshoot any farther - figured it would be quicker to do the reinstall. I'm still convinced that it had something to do with the fact that the shortcuts pointed to applications on a drive other than the C drive.

You are correct about the shortcuts being removed since the applications were not on the C drive.
Remember the "system" drive is what CCleaner concentrates on. Those applications have to have the path C:\Program Files\program name.
I have wondered myself what happens if you have some programs installed on a different drive.Do they show up in Add/Remove Programs,do they show in All Programs menu, etc.?Why did you install the applications on a different drive?
You can reinstall CCleaner and turn off anything having to do with shortcuts.
CCleaner did not let you down.You tricked it.
Now get that "system" drive sorted out and everything will be fine.
Windows will treat you much better also.
You "bend" the rules then you will pay the consequences.
If you want your system to run faster,move your Pagefile to to the front of that new hard drive.

P.S Congratulations on the second hard drive!!! You now have the opportunity and motivation to learn and move some things around and better your systems use and performance.Many users don't have this luxury.
