When I try to run the registry scan, no matter what I have checked/unchecked (went one by one to see if it was an issue with just one) it crashes.

Bottom left "Scan for Issues" or bottom Right "Fix selected issues"

Are your virus scans all up to date and clean?
Also what security programs do you have running.
I have no viruses, and I don't run any anti virus programs, etc.

I've scanned my computer. However it should have no effect on Ccleaner as it doesn't run in the background. In case you're wondering: malware bytes' anti malware.
Do you have any software layers running that might be protecting the registry? (Such as Sandboxes, Drive freezers)
Malwarebytes is not an anti virus program.
Do you not have an anti virus program installed?
Yeah it could be caused by a virus or something protecting the Registry.
