This appears to be related to "webpages which use persistent storage." I use Opera and if I go into Tools-Preferences-Advanced-Storage, all the webpages listed are the same as those that appear on the left side of CCleaner as cookies to delete. If I delete them from Opera, they are deleted from CCleaner. My guess is that other browsers have no listing of these webpages and therefore, no way to delete them.
did you check the Opera Section in Applications tab and make sure it's checked off?
[Opera - Cookies] ID=2008 LangSecRef=3027 LangRef=3102 Default=False SpecialDetect=DET_OPERA SpecialKey1=N_OPERA_COOKIES
did you assure that opera is completely closed (not just the window but open task manaager and be sure there is no opera listed in the processes tab)
what version of opera?
The purpose of my comment was to help the developers figure out what the cookies were that were not deleting. On my computer I have IE7 which I don't use, Firefox which my wife uses and Opera which I use. Only Opera seems to have developers knowledgeable enough to at least know that the concept of "persistent storage" even exists and to allow the cookies to be deleted manually. No other method that I know of, either within Opera or using a secondary program, is able to delete these cookies.
To answer your questions:
1- Yes
2- Yes
3- 11.00 - It may be that this information has been available in various prior versions of Opera but that no other program ever brought it to anyone's attention before this.
It could simply be Flash Cookies which are getting left behind. Make sure you have "Adobe Flash Player" checked in "Applications\Multimedia".
There could be other reasons for this, but that's the first place to look as it's a "usual suspect".
Just a thought.
To Nergal and DennisD - While I appreciate your responses, your comments appear to be trying to help me solve the problem of cookies to delete not deleting from the left side pane. I don't have a problem with this, as I can delete them in Opera. Therefore, I don't need any help with this. This was for the benefit of people who can't delete them by pointing the developers toward the source of the problem.
They are not flash cookies left over. I use Flash Cookies Cleaner v1.2 to clean all the flash cookies out. They are cookies with "persistent storage." Those are Opera's words and they mean nothing to me. I'm sure the developers could email Opera and ask about it and the people at Opera would be more than willing to help.
I have everything in Windows and Applications checked except these three items:
1- Windows-System-Memory dumps. I use the memory dumps in WhoCrashed Home Edition 3.0 to determine the source of any crash.
2- Windows-Advanced-Tray notifications cache.
3- Windows-Advanced- Wipe free space.
Some info from here, I assume it still applies

These results are stored in a Json format. If you want to remove manually some scores, you'll have to open Opera Dragonfly (O menu > Page > Developer Tools > Open Dragonfly). Then, you have to select the tab you want to check, click on the dragonfly on the right, and select the tab. Go the Storage tab, and remove what you want. If you want to clear all results of a domain, open go to opera:webstorage, and clear what you want
