It would help the devs if you could post back which Operating System you're running. I don't get that problem with Opera and XP SP3, so your OS could relevant.

Have you tried manually deleting the contents of the Opera Icons folder, in case there's some corrupted file in there causing a problem?
If you don't actually want to lose the "Bookmark" and "Search Engine" favicons, you could simply copy the folder to a safe location, try the manual delete to see if there's anything stubborn in there, and then copy the original folder back.
In case you don't know, the folder is located here:
C:\Documents and Settings\<username>\Local Settings\Application Data\Opera\Opera\icons
You would have to enable "Hidden Files And Folders" to do this.

If you successfully deleted the contents of the Icons folder manually, and still have a problem, I'm at a loss I'm afraid.
One for the devs to ponder, and as you've posted in the bug section they will pick it up. The Opera "Website Icons" checkbox is a recent edition to CCleaner, so there could still be the occasional glitch with it. The next version may fix things.

I suggest :-
Run CCleaner with the Opera Icons folder unchecked
Now Analyze and the results should indicate nothing more to be removed
Now check the icon cleaning and once more Analyze - hopefully that will show Opera Icons folder,
Now manually delete the Opera Icons folder
Repeat the Analyze and observe whether Opera Icons folder is still there.
Hopefully that will tell us if the Opera Icons folder cannot be deleted for any one of 100 Windows "gotchas",
or if perhaps CCleaner is not looking at the right thing.
