You have to untick Adobe Flash Player in CCleaner to have the settings stay because with the cleaner enabled all files are deleted in:

C:\Documents and Settings\Your User Profile Name\Application Data\Macromedia

 

The settings file is located in the settings.sol file located in the folder:

C:\Documents and Settings\Your User Profile Name\Application Data\Macromedia\Flash Player\macromedia.com\support\flashplayer\sys

 

If you're still losing all your Adobe Flash Player settings with it unticked I have no idea why it would still be removing the settings, unless it's something related to your web browser.
