The C:\WINDOWS\$NtUninstal;........$ directories are used for hotfix uninstalls, as indicated
But other things use them too eg Windows Desktop Search 4.0 (which is coming off the Windows/Microsoft servers now).
I actually question this items very existence in the Advanced options
I would never, ever check it. I can recall at least 2 occasions on which I was advised by MS to remove a particular hotfix in order to help diagnose a problem.
I am aware of at least one instance of someone not being able to uninstall WDS, that was probably caused by having this option checked
