After running v1.20.201 (64bit), all my program shortcuts in the star menu are gone. Only the ones that were pinned to the Start menu remain.
Very frustrating to launch applications now. Any suggestions before I manually create new shortcuts for all my apps?

After more research, it appears it was the update process from the prior version defraggler to v1.20.201 that wiped out the start menu shortcuts.

CCleaner has 2 settings that may affect this.
Start Menu cleaner attempts to remove invalid start menu items.
User Assist history clears the list of recently run apps from the start menu.
I am assuming that you meant it wiped your recent history list out, & if this is the case, simply uncheck it in CCleaner.
