Do I have to first create the INI file using CCLeaner first?
Instead, I have installed CCLeaner, then I downloaded the latest embedded ini files )http://forum.piriform.com/index.php?showtopic=15307), changed the winsys.ini file (I don't want the recycle bin emptied), and then put it in the CCleaner install directory.
But when I run CCLeaner from the command line: Cleaner.exe /Auto
placing the embedded ini's in the ccleaner directory will not (AFAIK) overrule CCleaner's functions. Did you un-check it in the ccleaner program? The recycle bin option, that is.
To do what you are attemping to do (though why not as suggsted above uncheck recycle bin and anything else you don't wat cleaned) you need to rename winsys.ini to winsys1.ini
I want to be able to be able to remotely deploy ccleaner and not have to open it on every single to set the default settings.
So it looks as though If I rename the winsys.ini file to winsys1.ini should do it?

For remote deployment the best method is to set ccleaner to save settings in ini file (options/Advanced). This will save your settings into the folder where the ccleaner.exe is. Then every user/computer running this shared version of ccleaner will have the same settings. Then uncheck recycle bin. Win*1.ini files are tricky and you have to reupdate them every time ccleaner is updated or you wouldn't get the full update (including bugfixes related to the winsys section)
Again I caution you not to try to do winsys1.ini and to just uncheck recycle bin
