What happens exactly when I run CCleaner in safe mode. What are the disadvantages if any? Are there any differences at all?
I run CCleaner in normal startup, easier. It probably could remove a bit more files/registries in safe mode, I guess (less/min. services & software running).

@max When you load computers in Safe Mode, it automatically tries to load with a minimal set of services running. This makes it easier for troubleshooting a problem that may have been caused by something someone installed.
There are malware that inject themselves into the logon.dll & other places to automatically load with Windows in spite of this, but in general, Windows will just load the basic Windows set of drivers & services.
This is what he meant by less software/drivers/services running.
