I was just digging into the registry and noticed old software no longer installed still there. For example in HKEY_CURRENT_USER/Software. How come this doesn't get cleaned out? One would expect this from a top notch tool

I think it's for security reasons. One thing I like about CCleaner is that is pretty safe to use, even for registry cleaning.
That's because it has a non-aggressive registry cleaner meaning after using it you shouldn't have to reinstall software or worst Windows itself.
Allot of aggressive registry cleaners throw up allot of false detections of stuff they have no right to even clean, hence they can wreak complete havoc on a system.
