issue scan ran - issues still appear

Often when I run issue scan and remove/repair issues that are noted, they continue to show up as an issue. This is the sequence of what I do:

1) run issue scan

2)fix selected issues with registry backup

3) re-run issue scan

4) all issues supposedly fixed still show as an issue to be resolved.
