Do you have your browser synced?
If you do then whatever cookies/cache/etc. that you clean from your machine for that browser will just be put back from the cloud by the syncing.
That's what syncing does, saves it all in the cloud and sends it to any of your devices that don't already have it on them (or have had it cleared off them).
Are you clearing the browsers 'Session' in Custom Clean?
Doing that will log you out of websites.
