im trying to over lay an avi to my already existing flv. But when i do that because the avi is not transparent it hides the under laying flv.

What is it you're trying to do with two different video containers? I'm intrigued to say the least.
My mate just wanted part of a film clip with part of a game over laying it. I said i could do this (even if iv never attempted this i always get there in the end... coding, animation etc)
Any way, i downloaded the game and recorded the part i needed during play.
Just need to find a way to over lay them now. Il have a ask on them forums cheers DD
