Nod, the favorites are a part of Internet Explorer. Firefox calls them bookmarks.
I have never seen CCleaner mess with the arrangement of Firefox/Chrome/Opera yet, so I have to assume that he means Internet Explorer favs...

Yeah, could be, but many people I know use the term "favorites" when they mean any favorites or bookmarks (IE, Firefox, Opera, Chrome..), not just IE's favorites.
Try unticking Menu Order Cache in ccleaner Advanced (if you have it ticked)
I thought menu order cache was for the start menu
Fav's are listed in the Start Menu too as shortcuts to the actual .URL bookmarks. Impossible to know where they're out of placement since it was never stated exactly where it's happening either in the Start Menu, or within IE itself, so more info is needed by the original poster.
From reading this topic and the older one Hazelnut linked to I'd say if anyone is annoyed by how the Fav's get re-arranged to use a registry changes tracking program to figure out what possible registry key CCleaner is removing causing it which can then be excluded in CCleaner's excludes area. That is if it's a registry key causing it.
