I am trying to set up a little cleaning script that will silently install, run, then uninstall CCleaner.
I have it to where it does all of this without issue, but I would like to specify particular options to be used with the automatic run. I have tried setting it up via the ccleaner.ini file as well as the winsys2.ini (editing the options in there); neither of which seems to work.
I am trying to de-select cookie removal and enable desktop icon and start menu cleanup.
What I have in the ccleaner.ini file is:
[Options]
(App)Start Menu Shortcuts=True
(App)Desktop Shortcuts=True
(App)Cookies=False
Try the portable version of CCleaner instead and you won't have to worry about installing it in the first place, you could then run it directly from a USB Thumb Drive, etc., and it would always be there.
I don't however see anything wrong with those (App) entries.

I gave that a shot and it does make it more convienent by not having to install / uninstall. However, it does not grab the settings from the ccleaner.ini file. Any ideas?

If you install CCleaner portable onto a flash drive, it selects "Save all settings to INI file" by default with that checkbox pre-selected in Options\Advanced, but disabled as that's the only method of saving settings with the portable version.:
The INI file is generated after the first run and set up.
Hope that helps.
EDIT: I do know this isn't the latest CCleaner version, and INI file info has been corrected.
I'm assuming here that you require a single set up, and not a different set up for different computers.
