What you'll be looking for is the Command Line Switches area that talk about the /AUTO parameter.

I found the answer. Using /auto CCleaner cleans all the settings I have chosen on last run.

Correct! It will only clean the boxes you've ticked in the Cleaner section on your last run.
Is there a way via the command line to ensure that a safe overwrite method is being used when CCleaner is run with this /AUTO switch? I've noticed that it does not do this currently, as if the auto routine didn't check for that setting.
