I have reverted to version 2.27 after finding that both versions 2.28 and 2.29 changed my settings in Microsoft Outlook (Toolbars, Zoom and Show Paragraph Marks plus a couple of checkboxes under Tools > Options > Edit tab) when run with Outlook closed (it doesn't happen if it is run with Outlook open). I have tried entering the files cleaned in Options > Exclude, but this didn't seem to make any difference. I am using Windows XP and Windows 2003 (and Mozilla Firefox).
Has anyone else experienced the same or can anybody help as I prefer to use the latest versions?

Just to be clear do you mean windows xp and Office (outlook) 2003?
Are you running just the cleaner section? or the registry section? Is Office 2003 checked off? can you post your ccleaner.ini (sanitizes User name if you wish but other than that leave it untouched)

Yes, sorry, it is Office (Outlook) 2003 and yes, I am just talking about the Cleaner section. I do use the Registry section as well, but it is not responsible for this problem as it happens even when I don't clean the registry.
I'm not sure what you mean by CCleaner.ini. If you tell me how to find it I will gladly post it for you.

UPDATE: Version 2.30
I have just downloaded version 2.30 and the same problem as above still exists. Specifically, the changes made in MS Outlook 2003 after running CCleaner are:
Removes Standard and Formatting Toolbars
Adds E-mail Toolbar
Hides Paragraph Marks
Sets Zoom to 125% (from 100%)
In Tools > Options > Edit tab - ticks Checkboxes for "Use CTRL + click to follow hyperlink" and "When selecting, automatically select entire word"
Does anybody else experience the same problem and can any one suggest a fix or am I destined to have to use version 2.27 for ever?
go to OPtions>Advanced put a checkmark in save all settings to ini
exit ccleaner
open the ccleaner folder
you'll see a file ccleaner.ini
open it in notepad
and copy the contents to this thread (in code tags)
from there we should be able to look at it and see what's up or at least where to start

It doesn't seem to contain anything that could be causing the trouble, but I hope it tells you what you need to know. Did I mention that the problem doesn't occur if Outlook is left open while CCleaner is run, but this is obviously not ideal.
I'm testing the office 2003 entry, it's definitly that entry
if you uncheck it, you'll find that the setting stay (if they don't let me know asap)
however there are 21 regkeys it is cleaning and I'm having a bit of trouble finding the exact one that is doing it (whenever I think I've found it, it isn't the one)
once I have found it you can tell ccleaner to exclude that key in options>exclude
If I recall correctly, in Office 2003, some Outlook and Word settings are stored in the same registry key. Try protecting RegKey10=HKCU\Software\Microsoft\Office\11.0\Word\Data|Settings
I tried your suggestion, but unfortunately it made no difference.
I don’t know if it’s significant, but when I tried to enter the key in Options > Exclude > Registry Key > Browse, the OK button was greyed out if I entered anything after “Data”, so the key excluded is HKCU\Software\Microsoft\Office\11.0\Word\Data.
Have I done it right?
The other thing is, do you know where these changed settings come from? I’m pretty sure Normal.dot doesn’t have any of these settings.

I tried to amend the Exclude entry by altering it in the ccleaner.ini file. I used “|” between Data and Settings as per your post, but this appeared as “DataSettings” in CCleaner > Exclude so I also tried Data\Settings. However, neither version made any difference and Outlook was changed the same as before.
It's been years since I worked on this problem but, if I recall correctly, Word and Outlook are connected because in Outlook you have Tools > Options > Mail Format > "Use Microsoft Office Word 2003 to edit e-mail messages" as an option. I'm not sure if this has to be enabled to connect the two apps but looking at a user who does, I see keys and values such as:
I also vaguely remember that HKCU\Software\Microsoft\Office\11.0\Word\Data|Settings appeared to be involved.
Instead of using the CCleaner "Exclude" method, I used a modified winapp.ini file with RegKey10=HKCU deactivated.
Since the winapp.ini doesn't seem to have changed any code for Office 2003, I don't know why the newer versions would behave differently. The only thing I can think of is that the newer versions have code related to the Office 2007 Compatibility add-in.
I do have the Office 2007 Compatibility add-in ? do you think this could be the source of the problem and if so, could you or one of the Piriform people suggest a fix?
I think I have found the solution for this problem. There's a small but important difference between CC v2.27 and higher versions. The following lines are the original ones from v2.27.

In versions v2.28 and higher the bold letters k were changed to K and that could be the reason why CC started wiping in those versions as described by MRG7 in this thread. So, anyone who doesn't want these settings to be wiped should write his/her own Winapp2.ini entry without one or more of these three lines. (See also post#8 by Nergal).
If there's a file in the application folder where CC is installed, called ""Winapp2.ini"" then you must add info to it. If it doesn't exist then create a new file. Use a simple text editor, e.g. Notepad. Just copy the info from the attachment to that file. Change ""[Office 2003]"" to e.g. ""[*Office 2003 MRG7]"" (to distinguish it from the regular Office 2003 entry).
Now you must find out which one of the lines, as mentioned above in my previous post, is causing your settings to be wiped. Omit one or more of these ""RegKey...=...."" lines. It's a matter of trial and error. See also post #8.
Name the file Winapp2.ini and store it in the folder where CCleaner.exe was installed. You selected that folder when you installed CC. Change inside Winapp2.ini the line [Office 2003] to e.g. [*Office 2003 MRG7] and that last text should show up besides a new box in the ""Application"" pane of CC.
