There is a Trojan located in ccsetup228{1}.exe on both download sites. I'm so glad my security software caught it before the download!
Can you say which security software please?
Also can you report it to them for if you downloaded it from one of these sites it will be a false positive.

My security software is Vipre from www.Sunbelt-Software.com, no I did not download the update for ccleaner. Sorry, I thought I posted this under Ccleaner bug reporting. I'll get my software company on the line in just a moment. Thank you.
Done and done. It is a false positive. Vipre just upgraded their software and are aware of this false positive problem.

Yesterday after I updated CCleaner & ran the Registry Integrity, over 80 Missing MUI References popped up. Prior to the update, there were no registry "problems" after running the Registry Integrity. I am afraid to run the "fix selected issues" (in fear that my computer may not run properly or crash thereafter).

If you look here ... http://forum.piriform.com/index.php?showtopic=26494&hl= ... you'll see that CCleaner's MUIcleaning has been improved, so it's probably just finding items that it missed at earlier versions.
When you install an updated version of any software, it's often a good idea to see what the 'change log' is so that you know what to expect

I understand & see what you are saying ("?Improved MUI cache cleaning for Vista and Windows 7") but over 80 Missing MUI References to pop up after updating CCleaner seems a bit unusal. I have never seen this in CCleaner & I have been using CCleaner for a decent amount of time. I don't want my computer to crash or not run properly.
If CCleaner is now implementing significant changes to the way the MUI entries are handled then it's not surprising you haven't seen this before. You could leave your PC as it is; with these entries unfixed. Since that's your status quo you obviously aren't going to suffer any ill effects.
Or you can back up your registry with the CCleaner back-up option (you should always do this anyway) and then fix the issues. If you get any problems after that you can restore the entries.
It's a good idea to back up the whole registry periodically anyway, using a tool like ERUNT. You might like to do this first for added peace of mind.
MUI cache entries are fairly trivial anyway and you are unlikely to get any problems after removing them. Here's a link that tells you a bit about them and provides a tool to view (and delete!) them ... http://www.nirsoft.net/utils/muicache_view.html
But the bottom line is that there's no compulsion to 'fix' any entries suggested by CCleaner. If you're not comfortable with it then don't do it ... your PC isn't likely to suffer because of it

Was there really a trojan in CCleaner? I get the impression that this wasn't real?
No there was no trojan Joseph, it was what is known as a false positive, (false detection, false alarm)
Security software companies are usually quite quick to correct things when they are told about it.
They then re-write their definitions so that when you update your antivirus it doesn't detect it anymore.
