Can't Remove Displayed Folders or Files

I went into the CMD window and manually removed the problem files and folders of which there were 4. Still like to see CCLEANER or similar tool do this for me. -
I have tried to use CCleaner to remove files and folders that Windows Explorer display but give me an error message that they "do not exist". Can this be added or perhaps another app can be downloaded safely that will clean up my drive to remove what explorer is showing but really not there?
