Ok, but I don't see how a deleted installation file is necessary, if it's deleted it's gone. But they haven't returned yet after updating to ver 4.12

After I did a scan with registry cleaner and deleted entries they return. They are application path issues from downloaded install exe files I've deleted. After deleting those and a couple of other entries and then closing CCleaner, they return on the next scan. Why is this happening and what should I do? ver 4.11.4619 and I am going to update. It is on a Gateway netbook with Windows 7 Starter
