I have been using CCleaner for several years I have not faced any problem in uninstalling CCleaner ,tobe frank we don't have necessity to uninstall CCleaner, portable CCleaner is available ,if don't want to install that using portable CCleaner is good decision.
I just cant understand why people want to clean registry ,having said that if you were to clean registry you have to back up your registry if anything goes wrong you can restore that option is provided in ccelaner in windows xp I dont know about vista correct me if I am wrong .I will clean the temporary cache rather than using registry cleaning with CCleaner its my personal opinion only.
having said you deleted your files accidentally see the restore points created before that you may be lucky restoring your windows to previous state might bring your files back have a try.
