Zeitgeist

Everytime I clean with Crapcleaner, my IE links bar gets unorganized. I have it set-up the way I want it (i have tons of bookmarks/folders on the links bar) and each time I run CC it reverts to default. Any way to stop this? Also, is there any way I can stop the bug where recent items stop showing up in the XP start menu after a clean? Thanks
